This is a multi-part issue but it is possible that a part of it is fixed in i48160.
I do a document in version 2.0, a simple cube connected to a cloud with two
connectors. Since there were no default gluepoints on customshapes in 2.0 I have
set up two new ones on my own.
Loading the doc in a current version generates default gluepoints at curious
positions. The connectors are mixed up (possibly fixed by i48160?). After
correcting the connectors, saving and reloading they are mixed up again.
