I don't see this as easy to implement but I think it would be an incredible feature.
I have some documents with over 200 sections and would like to be able to have
versions with different arangements. 
There are a few reasons that the master document feature does not work.
1. I will not be able to make many similar changes to multiple documents (ie.
global replaces). 
2. Even if I am working on a small section that might mean 20 open windows.
3. A great deal of time will be spent opening and closing documents.
4. There will be a lot of shuffling of small bits from one file to another.


Ideally this is how it would work.
1. Arrange the chapters the way you like.
2. Select to Save chapter arrangement
3. Add a name for this arrangement.
This will work by having each chapter assigned a unique number (not seen by the
user). The chapter for each arrangement will also be assigned an order number. 
All chapters that have been created since the last save will be placed after the
chapters that were manually arranged.
So say you have:  A B C D E. 
You save this arrangement calling it initial.
You rearrange: A D B C E.
Save this as alternate.
You add chapters "f,g,h" in this manner: A D f g B C h E.
Then revert to the initial arrangement: A B C h D f g E.

Digressing from the practical reasons for which you want this feature,
this might have been useful to Julio Cortázar when he was writing

Why could this be difficult?  It would seem you could have multiple
master documents, each with a different arrangement with names that
would let you know which was which?  (Or is this possible?  -- having
a single file listed in several MD's -- would this cause a problem?)

It is difficult for all the reasons I put at the top. Master documents
do not work with chapters they work with documents. As the number of
documents grows, hassle increases.

To grep the issues easier via "requirements" I put the issues currently lying on
my owner to the owner "requirements".
